Here's the low down. You can shoehorn the 6.4 series (or 6.6 series) to run a non-d20 system. It's time consuming since there is no framework in place to support a non-d20 system. I've done this for the Killshot system and a few other systems that aren't beholden to the d20 3.x rule system.
HOWEVER, my advice would be to wait a few more months when the team has implemented the replacement formula parser system, which will do a much better job of supporting the non-d20 systems.

Is PCGen capable of non-D20 game support for games such as Shadowrun. I know the stats and rule bases are different from the D&D/Pathfinder style games and I was to figure out how to build the necessary rule sets if possible.
