I tested an arcanist build in 6.07 alpha and it does the same thing.
Is this a bug or by design?

Is an "elemental school" an "arcane school"? I would argue that since the APG says "Like a normal arcane school...", an elemental school is an arcane school, albeit not a normal one, and can be chosen. But I can see how someone would interpret it differently.
For PCGen, I would suggest a permissive interpretation, and then the user can decide whether or not to allow these less-than-clear cases.
surely it's the same category as Sub-Domains and Domains: A Sub-Domain is a form of Domain, access to a Domain qualifies you for alternate access to the Sub-Domain...
A Specialized Sub-School is a form of School.
