I did this last night, actually, and it's confirmed. PCGen assumes that the rapier is the black blade. I didn't try to see what would happen if I mismatched the chosen weapon type with what I picked, but I can say that it ignored my shortbow and didn't try to give it the blade's bonuses.

The Magus's blade is mithral. That works fine - PF legal, and PCGen gets it right.
Don't use an enchanted blade in PCGen - your +3 Misc is the blade itself.
Try an experiment: clone you character file, remove the BB and replace it with a plain unenchanted one.
Experiment changing the level of the PC, you should see the BB improve with him. [NOTE: do make sure both character files are open in PCGen when you level up - that applies to all companions: Eidolon, Animal Companion, Familiar,...]
Try replacing the blade with +1, +2, +3...

+3 is the Blade.
+3 Magic is user-error.
You can't see the difference 'cos you have too many +3s.
[TIP: if you want to experiment and see how PCGen is working, contrive an artificial PC with each possible bonus at a different level, so you can spot it in the addition! +1, +2, +4, +8 is a good series]
Lastly, one bit of weirdness that I'm seeing. My DM doesn't like to deal with encumbrance bookkeeping, so long as we don't go nuts and carry around stupid amounts of stuff. She's OK with hand-waving away a medium load, which is fine with me. To this end, I disabled both SYS_LDPACSK and SYS_WTPSK in the preferences. This appears to have worked for my skills but not my AC. Because I'm at a medium load, it's counting my DEX bonus as +3 for purposes of determining AC instead of +5.IOC we put heavy stuff in a back-pack. We assess its effect on long distance travel, then set it to "not-carried" and agree
"at the first sign of trouble the party drops its baggage."
IRL at GenConUK some years back, they had a live demo where you could put on a packed Adventurer's Backpack. The weight itself was no problem, and you could jug in a straight line without problem - but your manoeuvrability was terrible. There was a maze laid out with 5' squares, and the pack made it almost impossible!

Well, see, if the issue is fixed, then using an older version doesn't help. For your bladebound weapon, are you customizing the weapon?
Setting up homebrew files is rather simple. In the preferences, set the path to your homebrew directory using either Vendor or Homebrew. Once set, you shouldn't be too concerned about it. Happy to assist, since I have my own homebrew, a test folder for the new sources and the pcgen files.
