For those following along, this is a user misunderstanding, not a PCGen error.
Master Level and Companion levels are completely different.
As seen at: http://www.d20srd.org/srd/classes/druid.htm#theDruidsAnimalCompanion
A 6th level master/DRUID grants +4 Bonus 8-sided HD to the Base Creature existing HD. Hawk starts with 1, which means +4 is 5HD. 5 HD grants 2 Feats in total.
Do not adjust the Companion Level - HD/LEVEL are the Same for Class/Race. a 5th level Animal is a 5HD creature. The CLASS LEVEL reference is the DRUID level, not the Companion level.

I tried duplicating it and still having the same problem. First thing I noticed is that when creating an Animal Companion for a 6th level druid the animal companion was created at level 5 instead of level 6. Bumping it up to level 6 as it should be prompts for another feat. Are levels and HD tied together for animal companions?

I created a High Elf Level 6 Druid, and the hawk (I get a 5HD hawk). I have exactly 2 feats to select and one Bonus feat "Weapon Finesse". Initial check looks fine to me.
Still looks good on reload. I don't see any obvious problem.
