I can only tell you the rules. If you don't want to believe me, that is certainly your call. I ran my fair share of 3.5e adventures, and I know the standard rule is animal companions are not the same level as druids. (That is actually the rule for familiars, but they don't gain any HD, they remain 1 HD and have half their master's HP). Anyways, by your reasoning, you should have a 10 HD companion - 6 because it matches the Druid Master, and +4 Bonus HD, which is not how the rules are written.
Anyways, let me break it down for you. Let's say the Druid is level 1. How many HD does the companion have? Hawk is 1, but what about the wolf? Wolf has 2HD base. Does that mean the wolf is only 1 HD?
Now, I posted a screen shot, but let's read the text of the Animal Companion section:
CLASS LEVEL: The [character's druid level]. The druid's class levels stack with levels of any other classes that are entitled to an animal companion for the purpose of determining the companion's abilities and the alternative lists available to the character. (This means it stacks with Ranger, as an example).
That says the "CHARACTER'S DRUID LEVEL" not the Companion's level, or anything else. This is the Base PC that gains the companion. Of note, Animal Companions do not level up in class levels (Fighter, Barbarian, Druid, etc.)
Next we have "BONUS HD":
Extra eight-sided (d8) Hit Dice, each of which gains a Constitution modifier, as normal. Remember that extra Hit Dice improve the animal companion's base attack and base save bonuses. An animal companion's base attack bonus is the same as that of a druid of a level equal to the animal's HD. An animal companion has good Fortitude and Reflex saves (treat it as a character whose level equals the animal's HD). An animal companion gains additional skill points and feats for bonus HD as normal for advancing a monster's Hit Dice.An animal companion has normally 1 or 2 HD (Hit Dice), in PCGen Hit Dice is the same as a Class Level. Animals have 1 or 2 levels in Animal (Hit Dice).
Your Hawk or Wolf has 1 or 2 Hit Dice respectively. No where in that text I quoted does it say the Companion has Hit Dice equal to the Druid. As the Druid levels up he imparts BONUS HIT DICE to the Companion. Each time he increases the Bonus Hit Dice by +2. This means the Hawk is 1 -> 3 -> 5 -> 7 Hit dice, as we look. Animal Hit Dice increase the skill points, attack bonus and saving throws.
Once again, you can house rule to make changes how you desire. I'll be happy to teach you how to code your home brew changes if that is what you want. But there is no bug present as PCGen is making PC's and their companions rules-legal and has been doing so since 3.5e came out 13 years ago.
Nothing I have cited speaks to additional HD beyond the Bonus HD. I can cite the RSRD and even have a real Player's Handbook to reference. I could pull up archived Wizard's of the Coast discussion pages, FAQs and the like. As far as I can tell, PCGen is handling the rules correctly.
