I'm not even sure what rule you are citing, since you posted only a spell.
However, page 142 of the APG:
Elemental Arcane Schools
Instead of specializing in one of the standard eight schools
of magic, a wizard can choose to specialize in one of the
four elemental schools of magic. Like a normal arcane
school, an elemental school grants a number of school
powers and one bonus spell slot of each level the wizard
can cast, from 1st on up. This bonus spell slot must be used
to prepare a spell from the elemental school's spell list (see
Chapter 5). Unlike a normal arcane school, each elemental
school requires the wizard to select his opposed element
as his opposition school (air opposes earth, fire opposes
water). He does not need to select a second opposition
school. He must expend two spell slots to prepare a spell
from his opposed elemental school as normal.
To my knowledge, Stone Discus is not on any of the Elemental Wizard lists (I looked on the Paizo PRD for you). I think you have the Earth School confused with the "Earth" Descriptor. I actually don't think any supplements since the APG came out have expanded the list. I'd be happy to show you how to add it if you'd like, but there is no official ruling or errata I am aware of, thus it is not a weird obscure ruling or an issue with PCGen, it's just a limitation with a variant rule that has not had much popularity for Paizo to expand.

Is this a quirk in the rules that I am unfamiliar with (most likely) or is this an error in the lst files for PCGen?
Page 196 of the Advanced Class Guide has the following spell
STONE DISCUS
School conjuration (creation) [earth], Level bloodrager 2, druid 2, magus 2, sorcerer/wizard 2, witch 2
Casting Time 1 standard action
Components V, 5, M (a pinch of earth or metal)
Range close (25 ft. + 5 ft/2 levels)
Effect one or more stone discuses
Duration Instantaneous
Saving Throw none; Spell Resistance no
However PCGen 6.05.04 doesn't let me prepare this as a specialist spell for my 3rd level Earth Elementalist.
