Hi,
If you choose War Domain, you gain Martial/Exotic Proficiency with the Deities' Favored Weapon. If you have no deity to speak of, then it stands to reason there is no favored weapon, ergo no benefit.
Design logic dictates that the Favored Weapon entry be removed, since you are choosing an abstract ideal. I think the trade-off is you can select any domain you want, you just don't have the weapon proficiency.
